Sounds like a document management system is what you might be better off with. This allows for searching of documents complete with an ACL system to protect private documents.
Have you had a look at http://www.knowledgetree.com/. 
This http://bitnami.org/stack/knowledgetree is a simple way of installing it all. I find Bitnami stacks are great for evaluating a package before deploying it the traditional way.
