-P prunes empty directories. The warning you get is warning you that the
file is currently being removed as part of the update.

If (not applicable in this case) you wanted any untagged files to
remain, you would also use the -f flag (which means "if no version of
this file is tagged with the appropriate tag, give me the latest
version.")
