Isolation is a great troubleshooting technique. Perhaps you can chuck out
any stuff that is not needed and start from just one extra, then another and
test etc.

I don't know checkit but i always use msconfig (Run -> msconfig) then go to
the startup tab. Also check that the drive is not using any compatilibyt
mode stuff. This is in system properties (rclick on my computer then
properties). Make sure everything is full.
Probably also a good idea to make sure there is no swap on this drive.

Yeah remove all the stuff out of autoexec.bat Its pretty dedundat for win98.
I try to have nothing in that or config.sys. you can try by remming it all
out then if somehting doesnt work unrem it. Ill bet everything will work
better with less stuff in autoexec and more in 32bit drivers etc.

The HP scanner may have a parrallel port detection util that interferes with
nearly anything. problem is that it may not run unless the agent is there.
So you prob have to choose between LPT agent or decent stability in any
other software.
